Just to check the procedure - [edited to add - whoops, I had it backwards myself, good thing I re-checked] you're holding down the "select" button(s) on the C16 for whichever track(s) you want armed, and then tapping the "record" button on the C16's transport to record-arm them, right?
Odd that it's not working, it works flawlessly for me here (although I had the technique a little wrong in my head at first, which was frustrating). I don't know, maybe try powering everything down (including the PC) and using a little contact cleaner on the connectors - I have no idea of the C16's pinouts but I suppose it's not out of the realm of possibility that a dirty contact somewhere is interfering.
The EQ buttons on one of my own C16s are failing too - similar symptoms (unsurprising, I suppose, since they're of similar age). I'm pretty sure the problem is just that they're getting old and in need of servicing, and I'll be cracking AA's tutorial on C16 servicing pretty soon to put them back into spec.
